I had a hard time with retargeting, but not anymore.
What you can do is:
-Do your animation in IK
-go and bake all your IK to FK (check the .png)
-ragdoll, whatever you need
-Bake it all down and swap it over to IK again for added animation (if you want).
This would be to clean up the clipping geo
If you know a little about the NLA editor, this does not have to be tricky.
